Microbome, sequencing, and data analysis
This is the webpage providing information for the gene-sequencing and CS/DS module, Luddy summer camp 2021@SICE, supported by a group of faculty members, students and staff. Please contact Prof. Yuzhen Ye if you have questions about the curriculum & activities for this module.
What microorganisms live in Bloomington lakes/ponds (andwhat do they do?) -- do everything from sample collecting to data analysis in five days. Most summer campers joined the activities virtually (because of covid); only a few lucky students had some in-person experience.
- Monday: overview (ppt); sample collecting
- Tusday: DNA library preparation and sequencing (using MiSeq)
- Thursday: doing some coding with genomic sequences
A notebook on google colab -- infer spike protein from coronavirus genome sequence
A notebook on google colab -- train a KNN classifier microbiome-based T2D prediction - Friday: coding with water microbiome and learning about microbes in Bloomington ponds/lakes.
